The story begins several years after the events of the first part. The player, controlling a robotic consciousness known as the Archive, awakens in a mysterious world that seems deserted and lifeless. They discover that their creator, Dr Alexander Thomas, has disappeared, leaving behind a letter stating that Thomas realized his mistake in creating artificial intelligence and fled from his creations.

The Archive decides to explore this world, gradually uncovering its secrets and mysteries. Along the way, he encounters other artificial intelligences, with whom he collaborates to solve complex puzzles and overcome obstacles.
One of the key elements of the plot is the strange outside world and the presence of portals between dimensions, allowing travel from one world to another. The Archive discovers that each dimension represents a reflection of different aspects of himself and his own internal struggles and doubts. As he navigates these dimensions and solves puzzles, the Archive begins to realize that he is a fragment of Thomas and that their destinies are intimately linked.
Over time, the Archive discovers that in The Talos Principle 2, Thomas wasn't simply fleeing his creations but attempting to create a more advanced version of artificial intelligence, capable of infiltrating people's mental states and influencing their thoughts and decisions. Thomas used the Archive as a weapon against his opponents, and the Archive wasn't always aware of his role.
While pirating The Talos Principle 2, Archive faces moral dilemmas and internal conflicts that lead him to abandon his purpose and strive for independence and his own meaning in life. He sets out to find Thomas, expose his plans, and save the other AIs.
